This is caused by the fact that GMail doesn't behave like a normal pop mailbox and MM doesn't behave like a normal pop client.
You first issue is caused by GMail assuming that any message that has had it's body downloaded is saved by the mail client and will be merged with the headers list, which isn't the case with MM. It can be got round by using recent:username@gmail.com as your username. That will download the last 30 days of mail, regardless of whether it's been downloaded or not. To get round the second issue you can do what I did:

To get round the second issue you can do what I did:
- Add a rule called 'me'
- Set it to mark as 'Approved' in the drop down
- Tick the Mark as read checkbox
- Change the message color to gray
- Add a filter condition of From contains <!-- e --><a href="mailto:'username@gmail.com">'username@gmail.com</a><!-- e -->'.
