I just found out that it IS actually possible to customize the TLB context menu!

Templates are the simple XML files, you can make the copy of any template, rename it and edit for your needs.

This means that you can create your own template and either hide the Delete command or put it in a sub-menu for added safety whilst keeping it available. Then you select that template for Virtual Folders and you are done.
