There's an easy way to fix this. Right click the command line plugin and select properties. Select the "Aliases" category and click "New alias". In the alias field, enter "cmd", for the command line, enter "cmd.exe", in the working directory, enter the directory you would like your command prompt to start in (you can use the browse button to the right to make this easier). The last two blanks can be set however you wish. Click "OK, then "OK", and whenver you type "cmd" into your command line plugin, the command prompt will appear, starting in the directory of your chosing.
