You can mark messages as read in Gmail automatically when they are read via POP3...
Log in to your gmail account on the webpage and go to the settings, then choose "Forwarding and POP". Then choose: When messages are accessed with POP: archive Gmail's copy (or trash it).
Messages can be deleted from your POP3 inbox, and there is no need to delete them from Gmail's archive, since it cannot 'overflow'... If you insist that the message must be deleted from the archive, you'll have to log on the webpage.
